I would like to know if I can run the converter as often I would like to. That means testing it and do it a few days later with the same databases again. I would like to prepare and check everything before switching and providing my users the new software.

I do not see the harm in doing so. Some clients will install a temporary board and then use the converter to import their data, so they are aware of the procedure and any extra cleaning up required etc.
, Its a good idea to have a "trial run" so to speak with a conversion.

My question was that I would like to convert from vB4 to see if everything fits. Afterwards I would like to do all the customizations and during that time of customization (maybe 1-2 weeks) there will be a lot of new postings etc. within the old system which have to be transferred again. Is this possible from your point of view?

Depends on what you are doing really. So long as you are not changing content like post or articles then the answer is probably yes.
If your making custom mods, styles, etc then you can just prune all posts,topics etc, and reimport.
So....
1. Import
2. Make your changes
3. Prune everything and delete forums
4. Backup you clean, but modded database
5. Reimport
