Steps:
1) Upload a file and accompanying screenshots, and submit it.
2) After the file has been submitted, select to edit the submission.
3) On the submission edit page, notice whether any screenshots have been rearranged.
4) If the submission edit is applied, any screenshot rearrangement is implemented.
I specifically used ~10 linked gallery images for the screenshots, although I would think that any linked non-gallery images could also encounter the same issue.
Out of several dozen submissions, the issue occurred on the vast majority of them, although I think there were one or a few cases where it seemed to not occur.

Also, I think it occurred on both the Basic and Advanced Uploaders.
I also just tested on the Marketplace here, and it seems like files uploaded directly also get reordered, even deviating from the order displayed when submitting, which is worse than the linked image scenario above. A reorder seems to be more random or probable when no Main Image is set.
Also throwing in a suggestion here: add the ability to reorder screenshots after uploading them.

I don't think the screenshots are coded to keep a certain order, only the main one will always be first. I'll double-check with Brandon however.
Yes, ordering is not meant to be retained or remembered right now. It's something we can look into in a future version, but it's not a bug.
